This song seems pretty straightforward to me. The singer got into a relationship he enjoyed but knew wouldn't last ("But there were times/When everything was good/Those times have passed/I always knew they would") and is feeling guilty about breaking his partner's heart ("This is the story of/Your broken heart/And how it feels/To know it's all my fault" + "This is the story of/Our sunken ship/And how it feels/To live in regret").
