To me this song is about a guy that was in love with a girl, but he never got to tell her how he felt because another guy raped and murdered her.
The guy is really upset [as you naturally would be], and he wishes death upon the person that did that to her. He is upset she never got to know how he felt about her.
"He should have known he had this coming." I think the guy eneded up killing the guy out of vengenace. The "he should have known he'd had this coming" means that the guy that raped and murdered the girl should've known that karma would come and get him.
