This song is pretty straightforward.
It blames evangelical Christians (and possibly god himself) for pushing people away from Christianity through Scare tactics(threat of hell) and un-achievable rules (a riddle that you knew they would fail).
He also hopes that his mother understands his decisions. and he hopes that she come to the same conclusion.
