I agree with MikeDecipher.
After watching the video, I think it is about a breakup and how people go about it differently, sometimes lying to themselves about the impact it has on the other person. Hence:

This ties with videos theme of the guy going nuts while the girl calmly reads her book. She SEEMS to be unaffected, just reading her book, but she's mimicking all the same words the guy is feeling. Hence:
Inadvertently we bleed, Fighting for what we deceive..
As for why they're not together if they both miss each other so much: How many times have you dated someone you really liked, but trying to actually be with them was impossible? With the other songs on the album being about the end of the world, who has time to be with someone who perturbs you? Hence:

In a nutshell I think Serj is talking about those connections who have with certain people that are just awesome, so that when it's over you miss them. But it's over for a reason, so it's not a song about reconciliation. It's also about how even though we think the person that's going nuts and acting out is the only one hurting, but they're not, both parties hurt and tell themselves what they need to inorder to move on.
Personally, I think he's making a reference to George Orwell's book, 1984. What finally brought me to this conclusion was the line, "splitting planets into thirds." In 1984, Earth is domnated by three major Communist Superpowers who perpetually fight each other, but will never defeat the other. Also, "kill time as the book reads" could be a reference to Goldstein's book in 1984, which explains the meaning and existence of the superstates. Lastly, his "baby" is the Winston's love interest Julia. He misses her, but he also realizers that the two of them together is always, suicide.
This is soo deep. Once again, Serj references George Orwell. But this time, he's actually separating the song into thirds, if you notice. It is cyclic and is very diminutive of 1984. Plus, it's talking about how we deal with our allies in the same way that we deal with our enemies... efficaciously.
I'm listening to it for the first time, and I really think this song is personifying the United States and our allies in the "coalition of the willing." Gearing the country up for war, the hawks boasted about all of our allies and international support that really only sent token forces. As they one by one withdraw their troops, the administration says "Well, we don't need them anyway."
But still the politicians miss them because they liked to propagate the idea that we're not doing this alone, and people are now seeing through their lies.
