I think this song is about breaking out of a deep depression. He feels like everything's going to be ok, but still has some dark thoughts lingering around. He regrets how he had been feeling/acting, and has doubts his new found happiness will last. Basically trying to make peace with himself, so he can put an end to his self-destruction.
