This song is about people that believe in god yet horrible things still happen to them. "Where is your god now?" - why didn't he help you out in this situation? Because he doesn't exist. Its a sad song, they aren't saying that being an atheist would have prevented these problems but its still silly to have faith in something you have never seen.
