I think this song is about knowing someone you have feelings for, getting fed up with it, and then telling them 'I wouldnt have it any other way' when they come to you.
I listen to the apperent live version, and I absolutely love the whistling, and the way they all cascades there voices down, each coming in one after another. One of my favorites from them
i think it's more about having feelings for someone, but there are obviously issues with relationship (or whatever it may be). - "this is getting old"
however, for some reason the writer finds satisfaction in these struggles. "i wouldn't have it any other way"
it's really a story of a messed up relationship. after all these struggles person A goes through with person B, he/she will still be there when they call.

I think this song is about the battle between the mind and the heart. Logically the person knows that they have hit a plateau in the relationship, and its gotten to the point to where they're fed up with it. Emotionally the person is still in love, they still want to be there for the other. They still believe in their love. So, they've come to accept the status quo.
this song was used in blue valentine and at the end when it intercuts between the final break in cindy and dean's marriage and their courthouse wedding. and quite appropriately i might add.
