'Just the Other Side of Nowhere' is about the dismantling of one's convictions. Yes, to no avail, he suspects he's done all he can do to prove there's validity in them. Now finding himself feeling very alone in his defeat, the song's bigger message is of shame or guilt. He had to flee from somewhere that he now reveals to himself as "home" to get here. Probably not a completely selfless act, meaning people were most likely left to deal with their real loss of him when he did. That's his first revelation of guilt. The second are probably the things he resorted to doing in order to survive during this endeavor that could've been seemingly beneath him or are in direct conflict with who he was when he thinks of himself back "home". And thirdly, I think most importantly, is the shame felt when he knows its finally time to believe he just wasn't good enough.
