This song is incredible, i love how the song switches from upbeat in the verses to a motonous repeating sound in the chorus "Super time in the hole". Probably signalling how boring and full of routine life is in jail.

i also think that the last bit is about testifying against the kids who raped his sister so 'waiting for a pardon' but am not sure.

when he refers to St. John he is saying that even the highest in people can be put in such a situation.
and the end, when he says that he is going to keep running til the well runs dry is showing his determination and drive. this song is such a great song
Well, actually the reference to "St John" is much different than what wscanlon is alluding to. The reference, in a historical/theological context refers to St John The Baptist. St John the baptist was a martyr who is famous for his beheading by Herod. Before he was beheaded, he spent time in a dungeon waiting (hoping) to be pardoned.
