To me, this song has always been about having sex with someone (See how we spin, we dance, like marionettes, in 3/4 time, our thread bare strings entwined. You and I, are tied up limbs, skin against skin) and then realising it was a mistake. As both parties are then trying to get to sleep after, they are kept awake by the ramifications of what they have done. If they could sleep they would be able to not think about it until they could part in the morning, but now they are kept awake thinking about it (She said, "If I fall asleep before you, would you leave me be; I can't handle waiting, anticipating, so I pray that I fall deep"). The act destroys whatever relationship they did have and leaves them wondering if they will be able to salvage anything from the wreckage (Since then there's been a taste so sour in the sound of two marionettes, tumbling to the ground.
