It's obvious. She wishes she believed in God. It's a bit depressing, like many other songs from this album. As a Christian, I don't like the lyrics, since she says she doesn't believe. But maybe it's a reminder that we need to believe? Because other songs try to prove a point, so maybe singing about wishing could mean one should try.
Reading about the singer, it seems she either doesn't believe in a God or she does but doesn't like to be organised. She's not against believing in one, but organized religion is a different story for her.
