Obviously, this song is about the Unabomber, Ted Kaczynski.
"Wooden boxes [...] filled up with fire", refers to the bombs he made. His trademark was incasing the explosives with wood.
'Ship of fools' is a short story he wrote.
Hmm, the rest is pretty much self-explanatory
i always thought the lyrics after "the hermit of the woods is gone" was "the shack taken down" -- a reference to how kaczynski's cabin was loaded onto a flatbed truck and towed away in preparation for a trial.
Fact to the line being 'the shack taken down'.
I agree with the above, except I think it isn't as much about Ted Kaczynski and his deeds but more about why he did it. He got so fed up with everything and everyone that he left the "civilized" society and declared war on it. The Unabomber was a nihilist and THAT is what the song is about.

Kaczynski was absolutely not a nihilist. He had very stringent beliefs that led him to committing the acts he became infamous for.

It's not only about the Unabomber, it's about the Unabomber opposed to the Futurists, an avant-garde movement of the early XX century (in the context of the album, of course).
