It dawned on me today that this song could be about reincarnation, and the belief of karma and how it shapes our current and subsequent lives. "I must have died a thousand times, feeling less than human in God's eyes." He feels remorse and perhaps feels cheated in regards to the way his life has played out, and believes he must have had many lives before this one, feeling less than human- because he has done wrong countless times in his past lives, or maybe even lived before as a "lesser" being, a pre-evolutionary creature.

The line proceeding declares he still is guilty, he has sinned again in this life as well, he still feels "less than human in God's eyes".

In the second verse his friend/girlfriend what have you assures him "time is on our side". He can screw up many times in his lifetimes, but we have other chances, because time is endless. But she also reminds him that he should try to reform now, as he is reflecting upon this. It's not enough to possess this knowledge, he must act instead of putting self-betterment off, or else the time in this life will end, and God will come for him again and so he will live a hard life once more.

The third verse is generally the same as the first; he's cried a thousand times over his lives, because he messes up and makes it hard for himself.
