I could be completely wrong but it sounds like a girl has lost her innocence, either figuratively or maybe even literally such as being raped or abused or having an abortion. Her mom is choosing to believe it is because she is a 'late bloomer', which again could be figurative or literal such as starting her period. when he says, but what she didnt know was youd already bloomed and died'...he is talking about the girls disappointment and pain from the experience of having lost her innocence (that had already been there but is now taken away).
