I'm not really sure what this song is about, but boy it's upbeat. I love it; it's one of my "feel-good" songs.
It has a lot of religious meaning to it. I think it's about someone being put on trial and being executed because they're a witch or something.
Another term for a stonebreaker, is a stonecutter. A stonecutter is a well-known term used for Freemasons, as well as a blanket term for anyone in an elitist/secret order or group.
With that known, skimming over the lyrics, it seems that the song is about the elite of the world, and their failure to continue controlling the world and deceiving the masses.

COC song are like The Doors & Nirvana, hard to disifer, especially if you're hard of hearing like me ,& can't really hear all the lyrics, that's why I need the text like you get here. I think that clayrains is correct, but gastonreboredos' interpretation is a good second
from an interview w/ Pepper: "The first song on the album, ‘Stone Breaker,’ is a metaphoric take on the people who live on Capitol Hill. We had a lot of ammo for this record—it’s just a reflection of the times. It’s just simple observations on top of playing shot out of the guitar. But it’s left open to the listener’s interpretation. We’re making a video for ‘Stone Breaker’ and that will be more blatant.”
