I've always thought it is about the end of a relationship after a physical fight - "A torn shirt and a long dead cause" and the ensuing emotional upheaval - "I can't sleep, This kind of thing gets me down" ...
Well, it's nothing to do with God, for one. The "Christian" in the song was just someone's name, inserted to fill a gap (source: the band).
I think it's more about religion itself; a young man's confusion and frustration about why his faith often results in war. Why does what he is wanting to believe in for pure and good reasons so often let him down? The irony of life. This young man is not so hypocritical, just confused.
I've always thought the song was about homosexuality, and a young man fighting against it. And I thought the lyrics were, 'I could lose myself in dishonesty'. The official video suggests homosexuality too, a young man's love for Christian.
