I first heard this song on fat Mike's podcast. I know that Mike didn't write it, but i'm left with the same question as Floyd, what does the song mean?
I think its a reference to the "Golden Bough" which is an old book written by some scottish guy back in the 1800's. The book had something to do with all religion having its roots in common, or something like that. Its just a play on words really
interesting thought combatboots, and it's true that the semetic religions all have the same origin (judaism and islam had a common origin, and christianity branched off from judaism). I think the song is about all the wars that have been waged in the name of god, but it's kinda vague.
i think it's basically saying that jesus supposedly performed miraculous cures on people, but the millions of people who die in religious wars aren't cured by him, the wars are real.
the "old one-two" is a reference to "the clockwork orange" it meant "sex" in the argot of that society
I had a couple slightly different interpretations of the song than what I've seen so far... First, a slightly religious tone(from a basic knowledge of the Christian Bible...): I thought that 'golden boys' was a reference to how some Roman soldiers wore gold-colored armor, (or at least a gold-looking bronze...) thus 'you got your war toys' would be a reference to the Roman military... Also, I think that the lines about millions of boys staying dead was talking about how tons of babies were killed when the Romans had heard that baby Jesus was born, or something like that. Thus, 'millions of boys stay dead' could be talking about how Jesus came back in the bible, whereas the millions of [other] lives sacrificed in the name of religion won't be coming back. The bit about rock n roll could be referencing another event from the Bible, where Mary gets guards to roll the stone from the place where Jesus' body was contained...
Or, if you consider the fact that NOFX isn't exactly your most religious band, then that first bit, after the intro seems like a clever allusion, using 'Mother Mary' as the mother of a soldier... Then, if you think of the soldier as a medic, he logically would heal people, and the letter that said 'you could make yourself feel better' was probably an army recruitment letter.
i think your ideas are really interesting and my opinion is that this song is questioning jesus to be send by god, because there was so much suffering becuase of him that it wouldnt make sense that he was send by god.

There is definitely a theme of religion and war but it IS difficult to decipher the exact meaning.
The Golden Boys....with blue eyes...represents the Chosen Warriors of Light, possibly angels of the end times
