This is a great song about poeple growing apart and changing. Unfortunatly he didn't realize this at first and drank his problemwith her away
"Que Sera Sera" means, in Spanish, "What will be, will be." This is a song of acceptance of the fact that people are never what they seem, and people can be the complete opposite of what they seem. He is accepting that, and acknowledging that he has no control.
Like everyone else has stated, it's a song about him finding out that people are not what they seem. And yes, he is accepting it. However I think there's a little more in the song than that.
Specifically, I think it's about him being with a girl that he's completely in love with. The relationship was amazing to him, complete with their own special spots and secret meeting places. You know, the mushy romantic stuff. From the song, I'm thinking it's a hill in a park.
And he went off touring and while he was gone she was messing around. Well, he came back and found out not only that she cheated on him, but she's been doing it since day one. And he realized that everything that made their relationship special to him were something she shared with everyone she's been with, not just something sacred to their relationship.

And so when he comes back and finds all this out, he keeps her around for a bit and just tries to sneak around and catch her in the act. But then he realizes that just by following her around, he's making her rule his life and that's exactly what she wants. So he gives up and says you know what, she isn't worth it if she's doing this. And he leaves and goes back to his music.

Finally, the third verse is just him saying how even though he's cut all ties, it still hurt him like hell and he got completely shit faced. Almost enough for him to erase her completely, but not quite and he's realizing that no amount of alcohol is going to make their memories go away because he was obviously more attached to her than she ever was to him.
