This song has one of the best opening lines of all time, yes of alltime:

This is quite an interesting song because of the way nick uses language. He personifies his lost love interest as a storm, and this coupled with the name of the song "ain't gonna rain anymore" means that his lover has left him and that she'll never be back, ain't gonna rain anymore

I would agree that he killed her and that he's haunted by the memory. There's a certain feel to the music as well as the delivery (as the user above me pointed out) that supports this. Good song.
