I always thought that the title "skeleton jar" was referring to the subject's emptiness - all he fells like is a body holding his skeleton and nothing else.
Also the final verses seem to refer about everyone leaving him (probably friends moving away and getting on with their lives etc)
I got the lyrics off their site to be sure they were correct. Anyway, I think this song is about someone in their mid tweties who is very depressed and can't understand why he/she isn't enjoying themselves if it's suposesdly the best time of their life. They also feel like they are failing in the eyes of their parents.

I agree with mattd23 that this is from the POV of a depressed person who feels they've let down their parents (the "real son to my dad" part). It's all adressed to his partner who apparently is not as down as him (the opening lines suggest this), and he seems bitter that they are in a better mindset, and he feels undeserving of their affection

those lines....yea my life for the past year and a half...
it's a song about being liked but not loved and feeling misserable over it... also, it might sound weird but i think it's about two guys. the guy feels misserable and can't feel good anywhere cus of his sadness. something like that.
