I think the song is about someone who was ahead of their time (like in their thinking and other attributes) and how their peers really don't understand them or something, and a friend is telling them this (hence the title)...
I'm not too sure of any of this, but it's the general meaning I got from listening to "They Never Got You" and I can kinda relate to it since I've been in situations where I didn't really 'get' my peers, and they never seemed to get me... I love the song, btw!
A song about how sometimes it feels like no one understands you. Even worse it feels like even the people closest too you never cared too. So you don't give them a chance to get close because they won't understand anyway.
I see this as wanting to fit in with the 'cool' or popular crowd because they have it all sorted out, but when you get closer you see that they're all the same as you and you're just as well on your own.
He's not just telling them though that they are ahead of their times. He's telling them not to let the fact they don't fit in bother them, and to "cover the path to your heart" so they can't get there. He tells them not to let "them" get in the footholes of their heart--not to let "them" get the person he's talking to down. good song.
i think this song is about independence and being your own person. the message seems to be that you'll be happier on your own then trying to fit in with the crowd.
I agree with illiterature7 and TomChambers. I see this as a person who eventually gets into a "crowd" then realizes that they don't really pay attention to what this newcomer says, that there's more of a voice in not being tied down by a group. You can't really be a part of a crowd if they don't understand what you're all about and what you have to offer.
One thing i love about this song is that the first few chords are the same as the first few chords of "The beast and dragon, adored", which makes it feel like sort of a reprise of the beginning and gives the album a more unified feel... i think that's pretty cool.
I do really agree with the others, but I also kind of think it's about avoiding relationships, like you never got who you wanted, so they never got you. Like... "Did you think everyone knew/Something unclear" is like everyone else seems to be in this wonderful relationship you don't understand... and then "Don't let it break/Don't let it start/Don't let 'em in/Don't go too far" is like this person telling themselves not to ever get too involved in a relationship so as not to get themselves hurt. "Cover your tracks/Cover the path to the heart/Don't let those footholds start/And don't let no one in" also makes me think it's just a person trying to avoid heartbreak and relationships~

This song is obviously about the push and pull relationship of an artist and his/her fans/audience. This makes the most sense especially when seen through the album's context and reference to The Beast And Dragon, Adored. The narrator is having a difficult time negotiating what to do to make art emphatic.
