the girl has left him, and he is sorry that he let this delicate wonderful flower float away. she over analyzed everything which led to the ruin of their relationship.
I think that another part of the reason the relationship went south, is because she never opened up.
"Why is everybody always trying to hide the heart that hidden has no use" and "Dancing all alone in your room"
It's almost like she was never really committed to the relationship and when she decided to float away, there was nothing that he could do. I think the part about the flowers is about what he did. He talks about the girl "killing the flowers planted for you," implication that he was planting flowers and she was ignoring them. So the flower verses are telling himself (even though she sings) to not get too involved next time.
