From the looks of the lyrics, it seems as if the song is sung from the POV of one of the two men present on the cross next to Jesus, oblivious that it is Jesus on the cross.(Chorus)
The first verse depicts the man being on the cross himself and seeing Jesus on the crucifix next to him, dying for his sins, while the third verse show, possibly accepting religion and asking for forgiveness.
