This would mean something very different. In the first case, it means "Don't believe in magic, it is not true." In the second, it means "Believe it is true" (double negative).
I agree. I never thought it was with the comma. I think it makes more sense with out anyways. Believe in Magic, because that makes it happier. The day dreams are magic. I don't think this song makes sense if it's saying Don't believe in magic.
