I must say, I really disagree with MikeSty. I don't believe the song was made to be analyzed that much. It's just a simple infatuation with a lab assistant, put together to make one crazy song.

This song is great!
I think it's pretty straightforward really... a scientist falls in love for the first time, and all his scientific knowledge and investigations lose all meaning to him as his emotional side is awakened. Scientists are stereotypically thought of as being firm and emotionless; this song is about a scientist of that nature being awakened to his emotional side through love.
I remember listening to this before I understood sexual innuendos, then listening to it later and appreciating it on a whole new level.
But either way, I love this song to pieces.
A nerd loves a woman who makes fun of his size and uses toys on him, but he's so infatuated with her he forgets himself ("tidied up and I can't find anything" . . . "antiquated notions") . . . she tricks him into changing despite himself.

I think it means he let uncontrollable desire cause him to make a mistake that he now regrets and is hurt because she left.

CuteSparnkina, it would appear that way. The first 12 times you listen to it, that's just what it says.
I am being completely serious - I have come to realize this song is about infatuation, uncontrollable desire and rape. 'science' is a parallel to 'pepper spray' and 'technology' is a parallel to a "baseball bat" or something to that effect.
I think these lyrics have several mistakes in them, but regardless, "smelling" of chemicals is an obvious reference. So yes, while he has an absurd infatuation with his "lab assistant" or whatever you'd like to call her, the song takes it a step further by subtly implying that his actions towards her were met with ferocity and he is dillusional.
