I think that he means that he did not realize how much better life was with christ until later in his life, and i think he wants his kid to realize it early in his life.

I think that it's about the birth of his son, but I think it's a double meaning.
It may also be about Forgiveness, and Jesus. Jesus basically saying "You are Forgiven!" and standing there with arms wide open, like He actually does.
When he says "I'll take her by my side", it could be to his wife, or grace, and how they are gonna have a child, or Scott dying, and being Born again in the name of Jesus.

But know there is a deeper parallel meaning too. The arms wide open are a metaphor for the cross. It's about a father who will sacrifice for his kids, just as the savior sacrificed for his.
It's about fatherhood and Christian salvation all at once. Very clever song.
