This song was supposed to accompany a scene of anal sex. That's what "up the khyber" means.

up the khyber means up the arse (as i saw it written since it was a brit that wrote it) but this song is not about that. it accompanies the movie that this is from where the charecters are going through the khyber pass which is a passage through the hindu kuch mountains leading from pakistan to afghanistan. tahts what he is talking about.
The Khyber pass is a region where plants drugs are made of grow. Despite the drugs being the main topic of the film, this song is about anal sex (it's also showed during the anal sex scene in the movie). "Up the khyber" is slang, and, like k3boyle said, it means "Up the arse".
Compare "Ummagumma", which is 60's/70's slang for sex.
This is honestly a throwaway track. Pink Floyd has done much better.
