I agree with the people who have stated that its about death and the roads you take. The entire revolves around his pondering the subject hence all the "it makes me wonder" repeats. In the first verse you understand that she is nearing death, " There's a lady who's sure all that glitters is gold " means that she thinks that all deaths are good ones so shes definetly going to heaven. " When she gets there she knows, if the stores are all closed With a word she can get what she came for." When she gets to heaven if she cant get in she has to plead her case, make St. Peter realize that she belongs in heaven. "There's a sign on the wall but she wants to be sure 'Cause you know sometimes words have two meanings. In a tree by the brook, there's a songbird who sings, Sometimes all of our thoughts are misgiven. " She sees "the sign on the wall" meaning that maybe shes not in heaven because shes confused about the distinction between heaven and hell (two meanings) And that sometimes her thoughts are fearfull of what lies ahead.
