I love this song. It resonates with the surrealism of Pablo Neruda. "I wanna hold the hand inside you" and "Some kind of night into your darkness/Colors your eyes with what's not there" and "You put your hands into your head/And then its smiles cover your heart" resonate with surrealism. I make the comparison with great respect. Neruda won the Nobel Prize in Literature in 1971. Hope Sandoval is at that level of greatness.

"Fade Into You" is great art because the more times you read or hear it, the more you notice. It stands on its own as a lyric poem. You can read it aloud without the music and see the beauty and feel the emotion in the words themselves. Hope Sandoval's singing elevates it to an indelible work of art. I agree with the wonderful and insightful comments noting the song appears to be about lost or unrequited love. I would add that it could also be about losing an unborn child. And the father of the child does not know about the pregnancy. Of course, that's just my interpretation and I could certainly be wrong. That is the beauty of the song.
