I will give my own interpretation as to what this song is illustrating.

"Carry on, my wayward son,
For there will be peace when you are done.
Lay your weary head to rest.
Don't you cry no more."

-This is the refrain of the song, showing that the subject feels like he has no direction in life, wandering from place to place and pondering if he has a real purpose, using the imagery of a wayward son. The "voices" in the song continually tell the subject that he will find serenity if he continues through his life journey.

"Once I rose above the noise and confusion,
Just to get a glimpse beyond the illusion,"

-Here, the subject is expressing his view that something is wrong with the world. He wants to just get away and rise above the chaos all around him.

"I was soaring ever higher, but I flew too high,"

-This may suggest the subject possibly turned to drugs as a means of coping with his problems, eventually becoming addicted.

"Though my eyes could see, I still was a blind man,
Though my mind could think, I still was a madman,"

-The subject is saying he felt blind, lacking any real wisdom or insight about his situation, though he can see the error in his ways and feels stuck. Though he could see a way out (possibly suicide), he won't follow through with it for he feels he is going crazy contemplating it.

"I hear the voices when I'm dreaming, I can hear them say..."

-Here, it can be the voices or even God talking to the subject, encouraging him to continue on seeking what his ultimate purpose is.

"Now, your life's no longer empty,
Surely Heaven waits for you."

-The subject comes to terms with his destiny and realizes his purpose in life. So, 'surely Heaven waits' for him after he dies, having made something of himself while alive, leaving a legacy.

TL;DR, the subject feels lost and lacks meaning in life. He finds himself and his purpose by pressing on through hardship, realizing what he must do to get to his destiny. It's the archetype of the hero's journey, in spiritual and personal development.
