I feel like the song takes a very Biblical turn here.

"Gnawing at the Bishops, clawing at the system...."
Bishops are church leaders, and perhaps he finds himself having issues with church leaders.
Meanwhile he also has problems with the System of Church, or religion in general.

These type of 'mantras' or prescribed prayers aren't limited to the Catholic church, but he can see that it's meaning NOTHING.
It's not coming from the heart, but rather someone holy insisted that these phrases are to be spoken.

"Want the mark he's made on my skin
To mean something to me again
Hope you haven't left without me
Hope you haven't left without me, please"

I believe Tyler Joseph is speaking of the Mark of the Beast, which the Bible refers to as being made on the hand or forehead.
The Seal of God is also a Biblical concept, but this mark is only made on the forehead to represent belief.
And Tyler's point is this...
When these marks are made I hope you haven't left without me.

Perhaps he prescribes to the idea of the Secret Rapture. So the fear he has is that his Doubt is going to ultimately put him in a state of being lost.
