Personally, I've always felt that this song is about suicide. "She" is often referring to the world itself and Brendon/Ryan are both singing as the man who is suicidal. (We'll call him Ryden so it's not confusing).

"She held the world upon a string, but she didn't ever hold me" I feel is a quote showing how emotionally distant Ryden was from the world and how much he felt he didn't belong. The saying of holding something on a string means with ease and controll, so I don't feel the quote means that somebody else was holding the string, but is a metaphor for how much power and controll the world has or if not, the person you have control over the most is yourself.

"When I look at her eyes, I just see the sky" is another line that stands out to me for this theory. You often hear that people struggling with depression/suicidal thoughts can not see the beauty in everyday life and the simple things the world had to offer (her eyes), and still can only think of death or even heaven (the sky). So when Ryden sings this line, I feel he actually means that when he tries to see the positives and beauty that everyone is always telling him to look for, his mental health just won't let that happen and he can't escape the suicidal thoughts.

"I don't love you I'm just passing the time" is a line that most think is about Ryden staying in a relationship with a girl who he doesn't love but, with more thought it shows further (at least to me) that he does not love being alive or the world and is just passing the time until he is dead.

The quote, "throwing a line out to sea, to see if I can catch a dream" is another that I believe demonstrates the act of committing suicide. Throwing a line out to sea, is what I think referres to a method of suicide such as Ryden throwing himself into the sea in hopes of drowning. To see if I can catch a dream means that he hopes he will achieve peace and happiness after death.

"I'm sure I didn't ruin her, just made her more interesting" is Ryden, after killing himself as I explained above, telling us that suicide and mental illness isn't destroying the world and sufferers aren't bad people. I also feel that there is a small bit of guilt in what he is saying which is often the case with many and he is reassuring himself that he hasn't ruined the world, he's just made it more interesting.

But that's just my idea.
