I too initially thought it was about depression, but then I researched into Jim more and found that he was on the autistic spectrum. I am pretty sure this song is about him finding it difficult to interact with people socially. |

When Lennon describes his first trip on LSD, he talks about how George's house felt like a submarine. This song refers to all of their first trip and how high they all were. It is obvious if you think about it:
Sailing to sea = doing LSD
Beneath the waves = being on drugs makes a wavey feel
Yellow submarine = literally George's house but has a deeper connotation of their new lifestyle with hard drugs |
