I see this song in a slight different way. I thought that maybe it's was story about a father and a daughter. The mother died at childbirth and the father secretly blames the daughter for killing the love of his life. "You're not her, though I try to see you differently." You're not your mother, you can't love me the way she did but I try to stop reminding myself. "I'm searching for what used to be mine" I can't love you and take care of you because I'm looking for the love that I lost. "I saw your eyes, and I saw her staring back at me" Seeing you reminds me of her. Although I know she would want me to be a good father to you, the reminder of her only makes me hurt. "I will try to find another one that suited me as well as her" I will try to find a mother for you, someone to fill the aching gap in my heart.
