i have a lot of thoughts on this song. i think this song is about a couple that is slowly fading. the girl has high hopes for their relationship but the boy is growing distant due to depression, or another mental illness. the line "and you will wonder where ive gone when you want me to make your heart sing" is a good example. at the beginning of their relationship the boy was very romantic and also really hopeful of their relationship, but eventually he feels like it isn't meant to be. throughout the whole song he tries to convince her of that, but she wouldn't ever believe him. the line "and all that hurts will only fade as the days fly" is a good example. he's saying that if, as a couple, they fell apart, she would eventually move on. he wishes he was still as in love as she is, but he isn't. plus, his mental sickness is getting worse and worse as the song goes on. she notices he's getting distant and more sad and does all she can to keep them from falling apart. i think the whole chorus ("and when you cry, the eyeliner will slip beneath your eyes- you catch your breath; brush off your cheek, still aching as your hands grip at your sides, oh i like your dress") is a really good example. she notices he's acting different and she's sad about it. so she does all she can- she dresses up for him, she gives him lots of love and attention but it only makes it worse. he feels like she's faking all the love, hence the line "do you believe that ive been stealing time?". he thinks he's wasting her time being with her. and near the end it gets dark- the whole part where they're arguing i feel like would be the breakup just before he kills himself. the whole "i think a change is what i need; i thought you needed someone you could trust entirely. ive always been fine on my own; i thought that you were growing tired of always feeling alone. these days drag on, im losing faith (very common for people with mental illnesses to feel this way); you said we'd work it out together, but you're pushing me away. well i'm here but i feel my heart is not; you said your heart would follow me until the moment that it stops." part is him trying to break things off and she's refusing- she doesn't want it to end, but the boy always knew it would: it was inevitable. and the end part, just before he commits suicide, he thinks: "you should have known, with all the things i crowded in your mind, i'd leave you a mess." she fell in love with him and she knew he was depressed (hence the lines: "boy: these days drag on, im losing faith; girl: you said we'd work it out together, but you're pushing me away") but nothing changed her mind. i might be wrong, but that's just what i interpreted when i heard this song.

We listened to this song in music class today, because we were talking about some songs and how some of them have secret meanings behind them, like Yankee Doodle. But this one isn't about a love of his, it's about a relationship between a man and his daughter. Think about it; the man is in jail. He's calling his daughter to see if she still remembers him or not. I mean, I know it sounds a bit stalker-ish to keep calling her to see if 'she's dreaming of him', but as a parent you would want to know if your child is sleeping right, or sleeping at all. He just wants to check in on her.
Also, in the song it says 'I can't believe you picked me'. That may sound like a relationship type of thing where they chose their other to date, and not as a daughter/son type thing. But, in some religions, they believe that their child 'picks them' and so that is why parents will sometimes say that they're lucky to have their children, and lucky that they picked them.
It sort of depends on your perspective, though. It can be either way. But I believe that's the right meaning of this song. I understand it sounds a lot like a love relationship between a boyfriend and girlfriend/married couple, but it could also be a father in jail calling his daughter to check up on her, because he is worried.
