I don't think this song is about a war but about, literally, crossing the Rio Grande, which is the river that separates Mexico from the United States.
"Do you still recall the frightful night we crossed the Rio Grande?
I can see it in your eyes
How proud you were to fight for freedom in this land"
To me this song is being narrated from the point of view of an illegal immigrant crossing the border.

I understand what you're saying, but it is psychologically proven that kids who grow up with a male figure tend to do better socially and in relationships, which is what Mayer is saying in this song. I'm not saying that EVERY kid that grows up without one ALWAYS ends up bad, of course kids can learn how to do well without a father, but being a baby and needing a father is not sexist at all; that's just how humans and nature works. :)
