Interesting. I'm actually in a situation right now that this song describes perfectly.

I think it's talking about a situation from the man's perspective. He's falling for a woman, but her own insecurities and vices keep him at bay.

"she wakes up, rage and grace
pulling me closer, pushing away
and me, the sharpest thorn on your vine
twisting and turning, we're all intertwined":

She's off and on, hot and cold, because she's falling in love with him but is so damaged and hurt that every time she realizes it, she recoils to protect her still-healing wounds from another man. Little does she know, she can't just keep them from falling in love, and the closer they get, the more fearful she is of him hurting her (hence the second two lines).

"broken wing, empty glass
words that scream and bounce right back
she says "oh no, we'd all like to re-arrange" ":

Clearly, there are fights over her substance abuse (empty glass: alcohol?) they have fights, and harsh words are exchanged. His concern for her leads to fights, only injuring her more.

"i wish i could fix you and make you how i want you
i wish i could fix you and i wish you could fix me
i wish i could heal you and mend where you are broken
i wish i could heal you and i wish you could heal me"

He thinks he knows what's best for her, and tries to turn her into a healthy person: the person he wants. He also wishes he could mend her past hurts, and show her that a man is capable of loving her.

"a beaming sunrise buries the night
the setting sun destroys the light
and she says "baby i gotta get goin"
cutting each other without even knowin"

His attempts to fix her backfire, and seemingly threaten to erase the insecurities that have defined her character. In the end, she leaves him, thinking it's what's best for him because of her insecurities (she feels undeserving or knows that she's not stable enough to be in a healthy relationship). Little does she know that he was in love with her, and wanted to help her become the woman he knows she can be, not to find someone else. Likewise, his attempts to fix her only drove her away: they cut eachother without even knowing.

"she sees a million stars like holes in the sky
all god's tears for her, they cry
and i am in her rain" (reign?)

She sees love as danger (light is a symbol of love in this piece, I believe). Thus, what are stars to him are fears for her. She is in a downward spiral, where love could save her but could also ruin her. I believe that the last word should actually be "reign," as in he's under her control: he's devoted to her. It could also be "rain" meaning that her own tears have fallen on him, and he now also fears love and the hurts it could bring.

But that could just be how I see it.
