There are hundreds of ways to interpret this song, and here's mine. Sorry it's so obnoxiously long...

I think the first line is, "Won't you run, run with me for gold."
And then the rest...
"Take my home, treat it as your own"

(He's running away and offers for the person he loves to come with him and live with him wherever he goes. As indicated by coming lines, he seems to be financially in debt to someone and is running away to find some way to make/get money.)

"My mother told me don't you run away,
Because it takes a man to keep them hungry"

(Although his mother advises him not to run, she seems [to me] to be making fun of him and the fact that he, the man, can't provide for their family and gets into debt instead.)

"But I'm so damn cold,
And if this blood don't turn to gold,
I think I'm doomed."

(He feels emotionally cold and unloved by the people here--even his own mother makes fun of him, and he believes the people he's in debt to don't care about him at all, only his money. 'This blood' is his own body, and the people to whom he's in debt would rather he turns himself into gold for them since they don't give a #%$! about the man himself, they only care about the money. However, since he can't change himself into gold to repay them, he is doomed and they will punish him, hence his running away to get money, or 'running for gold.')

"The time has come, my friend, to run
I bid you please to take the roses and the loaded gun I left you
'Cause I'm hopin' now you'll find somehow
That I'm so damn cold"

(That he 'left' her these things indicates that his love interest has chosen not to come with him, so he will run away by himself, and the time is now. He leaves her roses to show he still loves her. And I think the gun is to let her know how "cold" and un-cared-about he feels [and that he may have been considering suicide], since he left the gun 'CAUSE he's hoping she'll find that he's so damn cold.)

"And if this blood don't turn to gold,
I think I'm doomed."

In my opinion...

To me, the ghosts are his thoughts of suicide...possibly the same ones mentioned in "Lover's Eyes" when he says, 'Tame the ghosts in my head / That run wild and wish me dead.' The speaker in the song seems to be struggling with depression and self-harm (hence the broken glass and blood) but his lover is there for him--not judging him for his problems but instead wanting to help him through his hard times.

In the line, "Give me hope in the darkness that I will see the light," he asks her to give him hope and happiness when he has these dark, suicidal thoughts. "But I will hold as long as you like / Just promise me we'll be all right" indicates that he will hold onto life and not kill himself as long as she will be there for him.

His "recent disgrace" may be his recent hurting himself and his thoughts of suicide, which he asks her to help him "close his eyes to," or forget and move on from. He also asks that she will "lead him back" into a state of happiness. Cos although their children know how much pain his depression is causing him, his wife "knows his call" for help and will always be there to help him get through his problems.

"Hold me still" could be another plea for her to help him calm the suicidal thoughts down and become less depressed. And the cry to "bury his heart next to hers" could imply that he wants to always be with her forever--he still loves her, despite his unhappiness in life.

Although the ghosts have emotionally hurt both of them (made them black and all blue), the ghosts will flicker and leave since she has helped him get past his suicidal desires. So the two of them will live long, happy lives now that he has chosen not to kill himself.

That's just how I personally see it.

I think this song is about life and its cycles; i.e., people are born and the wilderness grows, but then "it all becomes nothing" and things change. Life has its struggles ("failure," "self-abuse," "broken eyes," etc.) and its worries ("I'm terrified I'll achieve nothing"), but it also has good points ("love" and "wonderful" people who come into our lives?).
I also agree that the song is about accepting life how it is ("like we ever had a choice"...there are some things we can't change). Accepting life includes knowing there will be hard times (brokenness, "noise and self-abuse," and little things we complain about) but also focusing on the good things too ("point to the sun," acknowledging how "lucky" you are, etc.).
That's just my opinion though.
