I was fascinated when I first heard this lyric. Of course, north and south are opposites. This implies that the clock has nothing to do with tracking time. Time is not something that is tracked by a clock.

That's what I think it means.

Okay, time to interpret.
"I got an unfortunate feelin' I been beatin' down
I feel I don't believe and now truth is comin' out
What they'll take is more than a vow
They've taken your innocence and then they throw 'em on a burning pile aha hey hey

All along they're sayin'
Mind your manners"

It sounds like if you are young and a nonbeliever (I feel I don't believe) and want to tell your family (now truth is comin' out) they will take it as an attempt to troll ad be just rude and rebellious for no reason rather than taking it seriously. I see how this relates to minding your manners, I guess. Maybe it's about religion being related to manners and societal norms, idk.

"I caught myself believin' that I needed God
And if it's out there somewhere we sure could use him now
Tried my patience, my patience tried
This world's a lonely planet and it makes me want to cry aye aye hey hey"

It sounds like he was taught as a youngster that God was real and God was the answer (I caught myself believin' that I needed God), but when he was patient and tried it out for himself, it didn't seem to work (Tried my patience, my patience tried). But considering that we live in a largely theistic world, it makes him feel alone (This world's a lonely planet and it makes me want to cry aye aye hey hey)

Next verse:

The "Self-realized and metaphysically redeemed
May not live another life, may not solve our mystery" certainly means that he realized what he himself truly believes and that includes metaphysically non-believing. There might not be reincarnation or heaven/hell, and we might not learn all the mysteries about ourselves and the universe, but it's better than believing in lies as answers.

"Right around the corner could be bigger than ourselves
We could will it to the sky or we could something else..."
What we are close to knowing could be bigger than us. We could account for everything as a creation of God (the sky) or we could...something else...HMMMM... not.

"Go to Heaven, that's swell
How do you like your living hell?"
To me, this sounds like a commentary on how religion makes you worship things and do all this crazy shit while you're alive to ruin your life and doing all that impresses God to make you eligible for heaven.

Personal recap:
I didn't grow up around a religious family (outside of Jewish tradition), but I feel bad for atheists in religious families.
I like the second time it plays the first verse (0:37) and also the second verse (1:05), because it talks about being sure about your own personal beliefs deep down. This is important to me because it took me some time to have the bravery to even stop lying to MYSELF about believing in external/"metaphysical" powers, but I did it and found out what I truly am deep down: an atheist. I'm sure most religious people are religious deep down, but this is an important couple of verses personally.
The last part explains everything that is wrong with religion. Well, not everything... but the truly most evil part. They make people's lives SUCK just because they think they have an eternal heaven ahead of them - when they probably don't, they will just be dead and unaware. I mean of course if you enjoy being religious and it makes you feel good inside, have at it, but I think it's mostly an evil believer slavery tactic.

I see this song being about when you have a lot going on, or when things get overwhelming, things stacking up in life. For whatever reason, you take a few days alone. To isolate yourself:
"I shut and lock the front door.
No way in or out.
I turned and walked the hallway, and pulled the curtains down.
I knelt and emptied the mouth of every plug around."

Then you think, you relax, you get apart from what you've been doing, you just leave it where it is based on what you had just done (I stayed where my last step left me). You feel like you see things in a new light, hence the "enlightened" near the end:
"I stayed where my last step left me.
Ignored all my rounds
Soon I was seeing visions and cracks along the walls.
Oh. They were upside down. Oh. Oh.
I swallow my words to keep from lying.
I swallow my face just to keep from biting. I, I...
I swallowed my breath and went deep, I was diving. Diving.
I surfaced and all of my being was enlightened.
Now I'm..."

And afterwards, a few days or whatever, you are no longer overwhelmed, and after just thinking about life or whatever has kept you overwhelmed, things seem to change and get simpler. The last lyric to me means that most of the time the change in situations is due to people just changing how they think and their state of mind. That's what this story is talking about: setting yourself apart, thinking, and changing a state of mind, whether deliberate or not.
"It's been about three days now since I've been aground.
No longer overwhelmed.
And it seems so simple now.
It's funny when things change so much, it's all state of mind."
