I think it's about a little girl, and this song is about her life. It starts off with her childhood. "She was out with her friends almost every night she was young she had fun til the morninglight." Basically, she had a lot of fun, many friends, and happiness throughout.
The narrator speaks from the present, which is some time after June's childhood. The narrator is lamenting her death, because many people loved her for the fact that she did so much for them, though she herself suffered. This hides her true unhappiness. It is not stated why she is sad, but I'm assuming her life isn't turning out the way she wants it to, or someone or something was really bothering her. Basically, though the "days were beautiful", the inside of her heart and mind wasn't.
"Living for tomorrow" can refer to the day after today, and the day after life is death. Basically, June is still looking for the happy world of her childhood where she had many friends and could always play. However, the contradicting "she just wanted to stay" is also in the song. This refers to her wanting to stay in her youth and happiness.
So the next stage is her death. "We all cried" could mean that many people cried, or simply that some of the people around her (eg: family, some close friends, people who cared for her but couldn't connect her) were devastated because they missed her or they loved her very much. Her actual death is "She closed her eyes as she left for the skies", which suggests a somewhat peaceful death, so I don't think she was murdered violently. It could be that her life has just been so sorrowful for her that she just quietly passed away to "tomorrow". "Swallowing" makes one think of getting rid of something. "Swallowing her sorrow" means she is leaving behind her sorrow as she dies.
The "man that she barely knew" could either be someone she loved very much, but did not know very well (like how Romeo and Juliet loved each other) or someone that she was aware of and trusted. In the former, she chosen to die with him, as if in love (by the hands can refer to being near someone), In the latter, she was backstabbed by someone she was not close to but did not expect to be killed by. I think it's more likely she loved this man very much though, because of "love will never die". If connected with this man, it would mean that she wouldn't stop loving him/leaving him behind (this could be because he made her happy, unlike her present life). "Love will never die" also means that the narrator will never stop loving Little June.
