The first time I heard this song I immediately related to it; here's my interpretation.

>> Hurt and waiting to feel good, feel alive.

>> Tell me what is wrong with me so I can wash it way;

Come apart
Falling in the cracks of every broken heart
Digging through the wreckage of your disregard

>> Pretty much the same as in the first stanza

It doesn't seem to me that the song was made for the movie; the Lyrics weren't at least. "What I've Done"'s lyrics have nothing to do with the movie, so why would these?

I have listened to this song since I'm eleven years old; and I never understood it quite well until I was 13. Now it always reminds me of a fight with someone the poet loves, due to my experience -- I obviously felt the need to connect with the song and interpret it.

I remembered black skies
The lightning all around me
I remembered each flash
As time began to blur
>> In my head, this is a metaphor, representing the scenario of the fight.
Like a startling sign
That fate had finally found me
>> I think this one is pretty obvious

And your voice was all I heard
That I get what I deserve
>> She/He told the poet he gets what he deserves; he's guilty. Along the song, the poet does not admit it by his own words, so it might mean he does not agree.

So give me reason
To prove me wrong
>> He needs a reason, what will he gain if he proves himself wrong?
To wash this memory clean
>> This might mean "To forget the wrong you've done / To forget what happened"
Let the floods cross
The distance in your eyes
>> "Let yourself cry"

Give me reason
To fill this hole
Connect the space between
>> Once again, he asks for a reason to stop with the separation between them.
Let it be enough to reach the truth that lies
Across this new divide
>> "Let it be enough", perhaps referring to the reason? "To reach the truth that lies across this new divide" To reach the thing that is the reason of their separation (new divide = separation)

There was nothing in sight
But memories left abandoned
>> He had nothing else to think of, there was nothing else between them, except old memories
There was nowhere to hide
The ashes fell like snow
>> There was nothing he could say to escape the fight, "The ashes" = the bad things "fell like snow".
And the ground caved in
Between where we were standing
>> And that's when the breaking, the separation occurred.

In every loss

In every truth that you'd deny
And each regret
And each goodbye
Was a mistake to great to hide
>> Pretty much speaks by itself; every lie said (most likely by both), every truth that he or she denied, every regret and goodbye was a mistake, "To great to hide" = to great to forget, to great not to be thought and spoken of.

Yes, but on the other hand he also says "Give me reason to prove me wrong" "Give me reason to fill this hole, connect the space between"; he wants a reason for it. He wants the other person to at some point admit of his/her mistakes, or at least give him a reason so say he is sorry -- what will he get with it?
On the other hand, "Give me reason" might also mean "tell me I'm right", there being an antithesis when he says "Give me reason to prove me wrong".

Actually, you may have misunderstood the meaning of the word "lies". It does not mean "lies" as in a lie, but "lies" as in laying. "Let it be enough to reach the truth that lies across this New Divide" could mean "Let it be enough to find the reason for our separation"
