I think that "Pony" refers to time itself, cause at the end, you see, she sings "It's not just the two of us, we're three / You, the hungry beast and me " and we already know that the hungry beast is time (cause it's the first thing she said). Besides that, there's the whole "I put two saddles on its back" and saddles are for horses and stuff. Ponies, they are similar with horses, I guess. The one thing I just don't get it is why use a pony instead of some grizzly bear (that way, picturing time as a hungry beast would feel more realistic). Maybe she likes Louis C.K. and it's making a reference about that wild ponies/daughter story. It's probably something else**, but it would be awesome if it were about louis c.k. Ponies are usually seen as cute and wild creatures, they may create the imagery of something that we are not supposed to control, but if we use specific strategies, we can handle it, like using a saddle to guide the pony wherever we decide to go. Which brings me to conclude that she's trying to find a way for both (her and her lover) to control time because she's having such a great time with her loved one and doesn't want time to take this one away, as usually occurs with people and their relationships. I believe that she uses pony to show that she believes that time is a hungry beast, but also believes that if she puts two saddles on the pony they will be able to control it, meaning that she believes that it is possible to maintain people/memories always fresh and clear if everybody makes an effort.
