If it is about Joan Baez that makes sense, they were together in the 60s. He is saying he loves her like his sister (in fact he says they could have been brother and sister in a previous life).
But she is cold and unaffectionate towards him, (well her did leave her after all!!).
But he is saying that they are both looking for salvation and trying to do right under god, her not forgiving him is causing him sorrow and pain. So just drop it girl!!! he still loves you, and could do with a hug!!! |

It's about a relationship going wrong and how it's affecting the writer on a spiritual and also physical level.
She is rejecting him and not giving the writer what he desires and needs. (the album is called 'Desire')
He is reminding her that they are soul-mates, so much so that he feels they must have spent a previous life together, and then were reunited (mysteriously saved) in a this life.
She continues to reject him and it is causing distress, and even though he feels they were made for each other, her continuing rejection may cause him to stray and ruin the relationship.
