I personally don't think he's trying to say that religion is bad, but rather, science or man can be bad.

Generally, the songs speaks of how science can be immoral and go against what God wants us to do. Basically, through science, we "play God" and do things that aren't exactly the best things to do.

"Our science is religion"
I do agree that he means that he looks at science negatively in this line.

"I'd break every rule"
Suggests that he would do immoral things in order to achieve what he wants, for example, conducting horrible experiments that has serious ethical issues.

"Machines try to take me to hell"
I think this line means that science has pushed so many boundaries that it could be seen as a sin to go even further, and so because of being involved in science, they will perish for it.

"Build a tower tall and strong It will be beautiful
Using our technology Babel will stand anew"
Once again, man is pushing their boundaries and limits. They're going against God's will and what He originally wanted for us. We're trying to do the forbidden which God had explicitly told not to do.

"Oh, my creator, please tell me."
Again, the idea of man playing God.

As for the whole sheep thing, I'm sure that raised a lot of ethical issues as well, which can tie into the whole song.

So I guess what I'm trying to say, man is corrupt and will pretty much do whatever what the hell he wants to do, regardless of what God says, regardless of ethical issues, etc. So it's not really science, but man. I don't think Hyde is criticizing religion but man. But, that's just how I always thought of it.
