I think it's about love letters and lies. I love the linking in with religion and regret and confession with the blood and the wine and the ink - it's quite poetic!

'do you suppose they'd swap their blood for wine' - brilliant line, witty comments on the idea of stereotype drunken Irish Catholic priests with blood that's more alcohol (wine) than blood, and the idea of the wine at communion becoming the blood of Christ.

My interpretation based on both versions of the song:

I think Jenny is a teenage girl with mental problems, brought up in a very strict, middle-class old-fashoned home, which are the cause of her problems and her rebellious promiscuity. She is put in a mental hospital partly because no one knows what to do with her. The song reminds me of the book 'The Virgin Suicides'.

I think the 'prescriptions' refers to the pill and the bit that starts 'sometimes they let strangers in' is about her inviting boys back home for sex and then her dad questioning her about it, trying to get her to admit to it and trying to change her behaviour. She only does this sort of thing because she's in such a desperate mental state - what she really wants is someone who will love her 'Jenny prays... for a special partner'.

'Specialists review the year in tears and call for drastic measures' refers to being hospitalised.

Ashley, Andy and Amber are other teens in the hospital who are in similar situations. The astronauts may refer to psychosis?
'Wearily oh so drearily we wave our flags into the camera' refers to how they're brought up to be part of a good traditional American family waving the flag and all that but they hate it.

The 'sad but true' bits are about realising how unpleasant and difficult the world is and how you can't live in a happy middle class bubble all the time; 'The high-gloss paint won't tell you what to do'

Jenny feels depressed 'the world is happy without you', and like a fake person 'a battery to keep your new heart beating', 'all the walls stay dead as Jenny's head is' - being medicated and made to act more like her family want is not a solution - 'looks like old Jenny's doing better' sounds pretty sarcastic to me.
