Since I think you've all got some really plausible ideas, I'm just gonna throw in a conjecture for what the keys might represent. Biblically speaking, Christ took "the keys of hell and death" from Satan during the three days prior to his resurrection. I'm not sure what the table might represent, but I think there's a good chance that those are the keys being referred to. Maybe it means that Jesus feels manipulated and used, and that his death means nothing because the prize he died to get isn't even being put to use, just "left upon the table" by his father.

I think it could be about social Darwinism, on a national scale. The plaintive way in which Thom sings it, as well as the forceful emotion that is given to the stronger person )or country) devouring the smaller, weaker one, suggests that the better off entity is preying on the less fortunate. Parts of the song such as "If you'd been a dog, they would have drowned you at birth" also reinforce this idea, since they allude to the "runt of the litter" being removed from the equation because it had less of a fighting chance, or as an elimination of competition. It doesn't matter how messy the situation is, whatever imperialistic predator this could be about is ready to drain them to sustain itself.

I've always seen this as a person's quest for freedom from an inexorable fascination with dark things. It weighs him down and makes him feel like trash when the truth is so evident to him now, yet he is still clinging to his old ways and his preoccupation with a non-literal darkness, shown in "Remove this sordid fascination with shadow."

His mind is a battle-ravaged place, for sure, and "Can you see a shadow on me?" is his plea to God. The person knows he has acquired something evil during his life (possibly demons) and wants to know if he's just imagining things or if he has a serious problem. "I never learned to walk this surface on my own so lately this ocean floor has been feeling more like home," is a comparison to how he feels lowly and cast down and wants to be rescued from "ill-gained revelry." Just my two cents.
