Many have been saying it's a jab at Christianity. Don't worry fellow Christians who enjoy this song. It's not in the slightest. Here's why.
1. Billie (the singer/writer of the song) has already stated previously that he's been there, so this entire song also implies to him. I know for a fact he is not Christian.
2. When he says looking for forgiveness from a stone he's reffering to what or who he is standing against. He has already given up, but the person is still attacking. ("Burned down house and home.") He asks the person to show mercy, but the person continues. This is asking a stone for forgiveness. THe person is like a stone in the way he can't/won't forgive him so it's pointless.

This to me is a pretty good song. It is spoken about or to someone who claims to stand for something but in reality the person doesn't care enough to make any necesary sacrafice or stand for it when it comes down to the point where they are faced with danger to their health, social life, or success. A few lines really stand out to me.
"One, 21 guns
Lay down your arms
Give up the fight
One, 21 guns
Throw up your arms into the sky
You and I"
The chorus that it seems to me nobody has been able to figure it out. Let me clear it up a bit. "lay down your arms, give up the fight." Basically, give up trying. "Throw up your arms into the sky". Again, give up. Only this time saying to surrender. Now, this part is pretty cool but slightly out of character.
"You and I." I like this because he's saying that this person is there, but he says he's right there with him, that he's been in that same place where he's just givin up.

Here's one that has been misunderstood by quite a few... or a lot.
