In an interview, Tori Amos had this to say to Greg Rule, "“With this record, a song like Silent All These Years has a certain story line going on musically that’s really the antithesis of what’s going on verbally. It’s counterpoint, pure and simple. But instead of French horns and cellos or something, it’s words and music. And I find it very exciting when an acoustic instrument has its knife out. It can take on these different roles. The idea of being a woman … you come over to my house and I’m serving a fruit plate. That’s not always going to happen. Especially if somebody isn’t being polite, or if somebody’s being a dick. Then I’m going to put the peelings on the floor and watch you trip, and giggle. And that’s the same with the acoustic instrument. It’s not always just about, ‘I’m vulnerable, I’m sad.’ There are many different sides, and the beauty comes in exploring them.”

Once I read this, I started looking for contrasts in the song and I found them everywhere. She's "saved" by a garbage truck but usually we put things in the trash because we don't want to save them. A mermaid stands out because of its fish tail. You can't put a mermaid in jeans because it doesn't have legs. Heaven is a place of joy, but her heaven is a place where her screams have gone. The contrast between being silent for years and hearing her voice.
The music does a weird contrasting thing too. The parts that sound happy musically are really sad lyrically.

I think the song is about people protesting in the streets of a city. They are fed up as they say "We're not listening and we're not blind." But there's no mob mentality. Take a look at the video for this song. It has striking similarities to the film "Cool Hand Luke," which starred Paul Newman. In both the music video and the film, we see men working on a chain gang, a prison guard with bright sunglasses, a poker game, and an egg-eating contest. I think the connection to the film means that the song is about good and evil.

Something else I noticed is these lines:

"So I took what I wanted and put it out of my reach
I wanted to pay for my successes with all my defeats,"

They seem to correlate with notions of Buddhism - that we need to kill desire through self-denial and that we have karmic debt that we pay for with good deeds.

Call me crazy, but I think this song doesn't have anything to do with a girl. I think he's talking about God. He used to believe he would go to heaven someday - "the kingdom of the good and true." But now he thinks God is laughing at him. He thinks he was foolish for ever thinking God was on his side. Now he "doesn't know what's right." But the dead giveaway is "Nothing left inside this old cathedral." There's nothing left in the church for him because he doubts God. The spires are "sad [and] lonely" because they lead to a heaven that's empty. How does the line about the cathedral make any sense if it's about a girl?

I love how Christopher Nolan used this song in his film, "Inception." The song fits Cobb very well. He has made difficult choices, done things and seen things that others would never believe. But he does not regret anything. He does not regret the bien (good) or the mal (bad). Mal means "bad" but it is also a woman's name, "Malorie." Mal is Cobb's wife. She is the death force in the film. Yet looking at her through Cobb's eyes, we find her enchanting, intoxicating.

Does anyone else think there's a significance to the fact that the song seems to end but then comes back? Call me crazy, but I think that might be a musical way of representing Christ's death and resurrection.

Here I think he questions Christian dogma. He doesn't understand how Jesus could be God and could also die. He's wondering what happened during those three days that God was supposedly dead. Also, I feel like he's scoffing at the idea of being dead for three days. He's saying that being dead for three days is just like having a bad weekend, but his problems are more significant than that.
