This could be interpreted as a song about Jesus, but I think its about Christians who try to live like Christ. It's mocking the self-righteousness that's prevalent in the Christian community.
"Take my shot under the light, heroes come the common way, pull myself into the sky, wrap me in the banner I made"
I claim to be a Christian, but I constantly struggle with the root of my sinful nature (self-righteousness) and continually pray for faith in Christ alone.

This song is not about gayness. I think it's simply a song about the story of John Wayne Gacy, Jr. and Sufjan's reflection (I am just like him).

It's even more meaningful if you believe the last lines - that we, in our flesh (fallen human nature), are just as wicked as John Wayne Gacy, Jr.
It's a very humbling song.

This song is masterfully written. The driving bass is so fittingly haunting. The piano and guitar parts are sad/beautiful. They're supposed to provoke images of broken beauty and feelings of sympathy toward John Wayne Gacy. Meanwhile, the underlying, driving bass is so fittingly haunting. It doesn't provoke feelings of sympathy but rather disgust and horror. I love how the bass part is like the evil hidden underneath the floor boards.
The part when Sufjan says "Oh my God" is also very haunting. It's as if he's crying at the glimpse/realization of his evil. This realization really hits him when he looks to God. It's the realization of the contrast between our total depravity and God's complete righteousness that causes us to cry out for God.

Sorry... God is a jealous God. Still, He won't let His desire for the human race overcome His justice. He will punish sin, but He sent His son to allow Christians to pass his just judgement.

Through Christ and the Holy Spirit that God has sent his people, God causes them to love him. God can defeat sin/satan, but he can't do away with his justice (righteousness). That's why he sent his son (part God, part human) as a perfect sacrifice. I still don't know why or how sin was allowed in the first place. That's a mystery that we may find out later or one we may not need to know. One thing is for sure, sin and mysteries/doubts make faith necessary. I like the analogy of being refined by fire.

God is not jealous of our love or affection. Jealousy is not a trait of our just God. To say that God is jealous would mean that he desires something that he doesn't have. He doesn't leave our salvation in our hands and hope that we seek him.
