I believe this could be about a mother who has died during labor, giving birth to her child.

"There's a gap in between, There's a gap where we meet"
Because the mother has died before the child is brought into the world, there is a gap in time between when the child is born and when the child meets his/her mother. Presumably when he/she dies.

"(There's a gap in between) Where I end and you begin"
This is the gap in time between the death of the mother and the birth/life of the child.

"I'm sorry for us, When dinosaurs roam(ed?) the earth"
The mother is sorry that her and her child never met. The dinosaurs roaming the earth could be referring to the past - Like an ongoing problem with pregnancy's in her family, and she had a feeling it was going to happen.

"The sky turns green, Where I end and you begin"
Not sure with this one. It could refer to the bright lights in the hospital room that the child is brought into world through. But I think it means that something is wrong when she dies and he/she is born, it feels like it wasn't supposed to be this way.

"I am up in the clouds, I am up in the clouds, And I can't, and I can't come down"
This is the mother in heaven looking down, and no matter how much she wants to be down on earth with her child, she can't.

"I can watch but not take part, Where I end and where you start"
She can watch from up in heaven but she can't be a part of her child's beginning in the world.

"Where you, you left me alone, You left me alone"
She feels alone without her child, and abandoned by her partner.

"X will mark the place, Like the parting of the waves, Like a house falling in the sea, In the sea"
This is the funeral of the mother; The 'X' meaning a gravestone, LIKE the parting of the waves is the hole for her grave and LIKE a house falling in the sea which is the lower of the coffin into the sea (or the parted waves of the sea).
Notice my emphasis on 'LIKE' in those lines, trying to show that he thinks the situation is similar.
The coffin is her HOUSE of death.

"I will eat you alive... There will be no more lies..."
The father has lied to her child about the mothers death, and one the lies will eat him and eventually the truth will come to the child.

So yeah thats my interpretation of it. I'm quite a fan of Radiohead (132 songs or so in my iTunes :D) and after a while you can start to translate Thom's dark, metaphorical language.

Anyway I'm not sure if anyone has posted this theory yet but I quite like it.
